I've data from a Satelite MODIS with LAI data inside from 2000 to 2020. This data should be brought together with data of precipitation and masting events in this area. I have got some code from a colleague who did something in this direction but I'm struggling a bit with the interpretation.

# defines study sites and extent of study region but why 2 points if i just need 
# one point do i just delete one ?

points(xy, pch=16)    # what is the purpose of those points ?

If I get answers I will post it as well as I have realized somehow there is less activity in ecological belongings.

I know raster data is often large, so maybe you can post a sample of it; without that, no one else can run your code, and we can't see any of your output. If you don't know what your colleague's code does, can you ask them?
